Can you simply let us choose a runner from the 5K pool using the purchase price for the 5K list...then if the meet has the 3K instead of the 5K take the result and use Purdy to convert and get the points?

Of course.  The good thing is that the IAAF lists appear to combine the 3k/5k/10k athletes for ranking purposes, so the purchase prices will already take the 3k/5k combo into account.
I'm guessing the 5k will be run more often than the 3k, so I'll set that up as the default distance and convert 3k's to 5k's when appropriate. That'll hopefully mean a bit less work.
